If booting from Debian Can the NAND flash be disabled and it's IO used as GPIO?

I am booting from a Debian image on the A13 board. I noticed that I can get to the storage on the NAND flash from Debian which is nice however I could use a few extra GPIOs for my application. I have used up the ones associated with ports that I am not using (i.e. TWI and SPI). I was wondering if anyone is running Debian and doing what I am proposing regarding the NAND flash? If you have done this and were successful please post here with successes/problems.
